Still gotta put it on the dyno though .... but is it ok for me to start it up still a let it idle to change the coolant and stuff?...... full exhaust system, pair valve removed, small airbox mod.... thats about all that would affect it... it ok for me to start up in the garage?

oh sure. it wont hurt anything. i assume you have a power commander? what exhaust do you have?

full yoshi.. dont remember the exact model though... i'm getting my stock ecu remapped, no power commander

Flashing the ecu is the way to go

does it make sense that it will die at idle? a really bad stutter when the throttle is blipped?
