Power commander issue or pc3 issue after 32 bit conversion?

Hey guys could use some help. I just did the 32 bit conversion on my 01 busa. First thing is I had ecu flashed by powerhouse FYI frank is awesome. Very personable and easy to talk to. I plan on dyno soon at his shop. Issues r I can't get power commander 3r which I got used to take a map. I bought a new serial cable and its like it can't find power commander when searching. Says error search. The power commander lights up and goes thru it's motions like my pc2 did. But then shuts off. I have to turn bike off then on again for it to light up. So not sure if it commander or serial cable. Second thing is after new ecu went it. Bike idles in neutral between 1600 1900 rpm fluctuates. Then when I got clutch in go to first gear bike idles between 2000 2100rpm. Normal or not normal? Considering ecu flash. Do I have to turn idle down or is it all related to power commander not having a map. I can smell the fuel. Any help would be great. Thanks guys
