Must have been slightly warped....OK, going to have to redo it again. The bottom didn't hold well enough and it's contacting the shift rod. I guess I'll use RTV this time. 24 hour cure time.

In any case, I just wiped everything down with 3m general purpose adhesive cleaner. Will give it a final wipe with alcohol and then try to get it stuck on there. Will use double sided tape for the part that runs under the fairing, and will use clear RTV on the areas that have been problematic (the bottom). Wish there was a screw like there is on the right side but there isn't.
Will get the RTV on there and clamp it for 24 hours and hope for the best.

I based my guess about the frames being different on the description of the Mutazo brand covers, Amazon and eBay, which state "It's not the frames.
Gen1 and Gen2 frames are the same, with only 2 small exceptions.
The 99, 00, and 01 had a center stand mount cast into the back, lower, rear.
Removed for 02-07.
And the gen2 has 2 extra holes in it's frame, one on each side below the front of the gas tank, and they are just for push-pins in the gen2 fairing to go into.
The problem is trying to make a perfectly shaped mold, then have whatever the exact material retain that perfect shape as it cools and cures.
Those covers have been around for 15 years too, and scanning technology has come a long way since, especially in what is available and affordable to small businesses.
So hopefully, next generation part quality like those will improve, and fit better.
But the gen3 frame is basically the same too so....

I used a combination of that and RTV silicone. I've had a heater blowing on it all day and will continue until tomorrow morning (24 hours). I believe it's going to hold this time.3M VHB 2 sided tape but make sure you put it where you want it because that tape really holds and you probably can’t pull it back off.
