if its real bad a repaint is in order otherwise touch it up and try and live with it.

Personally i dont think you should worry too much about minor scratches.Part of life.If you ride her you will get em.Especially from pebbles etc that get thrown around.Im sure my tank bag gave me a few tank scratches but they arent visible unless you look up real close.The only way to keep a bike looking brand new is to bring it from the dealership and put it up in your living room and never touch it.

I've also heard good things about the color-rite stuff. Just found a decent scratch on the bottom part of my left fairing. Don't know how it got there.

I will be buying a pen soon.

You could just leave the rear seat on. Check the for sale section on here, I think I saw someone selling a black hump a few days ago.
