Rough Running

1999 bus a 5000 miles, runs rough at low rpm.

wow only 5000 miles . Most likely lack of use . Dirty injectors , old fuel , water in the fuel , air filter has come apart from age ? There is a laundry list
to look at . More details / condition of bike / maybe even a picture or two would help us steer you in a better direction than blind guessing

Had a 2000 with 3,000 miles on it. Had rough riding and a helluva lot of rust in the tank. Check the fuel pump. That's where my problem was. Had to replace then entire pump.

More details please. Has the bike sat (must have)? When was the last time it ran properly?
Has it ever been serviced and what was done to it?
