PCII or PCIIIR? *%#! dealers...

I have a 1999 Hayabusa and walked into a Suzuki dealer for a Power Commander II ($330). I left while they "installed" it. When I come back they say someone must have swapped in a late model wiring harness (

) and I need a PCIIIR, which they order. I picked the 3R up today, for no additional cost. I attempt to install the 3R, and it does NOT seem to fit at all. I find the instructions for a 2R on Power Commanders web site, and it seems like this is what I need. Is there any way to be certain about which PC I need? Why would a dealer show such abnormal behavior? Thanks!
