Faint "clunk" or "thump" During ride (New busa owner) Also lowered question.

I just recently acquired a new 2009 Hayabusa, it runs great feels great but noticed just the other day at a constant speed I feel a faint clunk or thumping coming from the left/rear of the bike. kinda feels like a ball the tire but the source isnt coming from the tires. This only happens when I keep a constant speed gone at accel or decel.
Anyone have any suggestions? Other than this it feels great!
Also I am planing on replacing the rear shock. currently the bike is lowered and feels stiff as hell I need this thing to have a more plush ride, and factory ride height.
Could whatever they used to lower it be connected to the first problem? Thanks for yalls input

Yes on the lowering thing maybe but I would look at chain and sprockets first.

My old 750 Katana did that when the chain went bad.
