The exhaust is 4 into 2(all connected), so smoke from one side does not nesacerily mean that the problem is the 2 cylinders on the same side.
The 'smoke' could also just be temperature related condensation.
Is the oil and coolant clean/not mixed?

The failing rectifier could potentially cause a misfire as well.

The Regulator/Rectifier, regulates the voltage so Not to overcharge the battery, and rectifies the ac current to dc.
They will cause gremlins and will leave you stranded...they Can also cause an overcharged battery to get very hot and burst.
