runing rought

I got a 2006 busa and I had antifreeze mixing in the oil. I pulled the motor and fixed the problem put the head back on the motor. I put the motor in the frame and hooked everything back up I started it up it and it is running rich and when putting a load on it at three grand it pop and sounds like it misses and it is running rich. its a stock motor with just a small box mod. does any body have any point to help
