rotor/pads/alignment? you tell me

So I've had this annoying squeak on my rear brake whenever I use it recently and I decided to take a look tonight.  Turns out that my rear brake pad is gone and metal on metal contact has ruined my rotor.  here's the problem though it's not an even wear on the rotor and the pads only have 5400 miles on them.
there seems to be a lot more resistance on the wheel when I was turning it to lube the chain which leads me to believe there maybe an alignment issue with the back wheel(this is what worried me the most).  I don't ride my back brake so I'm kind of at a loss here, don't want to spend all that money on new pads and rotors only to destroy them again. Any advice is appreciated.

Check your allignment and take the rear rim off and make sure your piston pushes back smooth in the caliper.
 
It's your brakes man...spend the cash,,,all new.
