hello, i have 2003 busa and just got pcIII, do i have to do some mod on air box, it has yoshimura bolt on mufflers, TRE, stock air filter, can i use nitrous with pc III ?, i have coldfusion nitrous dry kit in it

No you do not have to but if you are looking for a few more HP for free, I would do it. You might as well do it then have it tuned and your done.
