I am installing a .060 spacer, will this work on stock cams with no adjustable sprockets and does this spacer affect the upper engine mounting bolt placement in the frame?

it can be if you adjust the sprocket on the crank (newer bikes need a tooth ground out?? or something)
yes it will be tight to bolt in but can be done if the back two are left loose till you tighten the front

Any difference in deck height will affect cam timing. In fact, even stock engines - due to manufacturing tolerances - can have different cam timing due to these types of variations. Did you ever wonder why one stock bike is quicker than another completely stock bike? There are many reasons for this, and this is just one of them.
If you are asking what you can "get away with", that is one thing. If you are asking what the best thing is for your bike, that is another. A .060" spacer plate is not going to affect the engine mounting to the degree that you will even notice it. Its done all the time with spacer plates thicker than that.
To do the job right, you should get adjustable sprockets and degree the cams properly. Bottom line is that it is your bike . . .
