Because the gear box is not spinning. You can shift more easily with the engine off if you roll the bike as you try to shift. The same applies with most bikes and cars.
I have always used the stock springs. The OEM clutch kits come with fibers, steels, and a set of springs. So you get fresh springs when you change the clutch.

I did the same thing, had the same problem. I carefully cut of some of the push rod that actuates the cylinder. That will let you adjust the peddle to were it's was comfortable.
