I purchased the 13881-41G00 stacks, and they look EXTREEMLY short. Is this correct? They are more than an inch and a half shorter? They are almost flush with the bottom of the airbox??

umm no....

I have the short stacks ryan linked on my bike... they are very short. But from what I have heard for the 08 busa's, they barely make a difference for peak power. It just moves the power curve over to the right a little bit.
